I broke my foot from running in less than ideal trainers and I am now suffering from ligament damage in my left knee.
The only really effective way to lose weight is to eat regularly, ie three meals a day and not too late at night etc. Keep an eye on the calories but dont go silly, losing weight should not mean giving up things most of the time.
Finally as far as the gym goes, running is good but you need to do a fair bit to burn calories, one of the better machines is the cross trainer. With the weights find a weight that is easy for the first set of reps but then feels harder, maybe 6-8kg and three sets of 10 reps
