I really can't recommmend enough getting professionally fitted for running shoes.

Most people either over-pronate or supinate when they're running, (that's a latetal twisting of the ankle) and the correct type of supporting trainers can eliminate any number of knee, hip, ankle and shin complaints.

I did a gait test when I got my last running shoes (essentially running on a treadmill with a video camera pointing at the feet from behind, then replayed slowly frame-by-frame) and I was shocked by the angle that my ankle was twisting when running. No wonder I'd been giving myself knee problems.
