First, recommend thinking about how you want to spend your time, i.e. what are your interests and priorities? That will drive my recommendations and should also drive some of your decisions.
Type of trip you are after? E.g.
# Modern Tokyo, anime, maid cafes, electronics, etc.?
# Visiting sites, architectural, cultural and natural?
# Spiritual, get away from it all?
# Anything, as long as it involves loads of food?
Second, what season do you plan to go and for how long?
Third, which region do you want to visit or are unsure?
I've lived a few different places there and travelled a fair amount. Advice really ranges widely, depending on above answers but I'm happy to make suggestions based on your area of interest.
When you say we, are you a couple, a family, a bunch of friends?
