the Lower East Side Tenement Museum is brilliant. Pop in to the shop to book a tour, they get booked up though. It's basically a traditional tenement building they uncovered and restored so that each floor represents a different type/era of immigrant family. Brilliant.

The High Line hear Chelsea Piers is a raised rail line which became massively overgrown, but has now been gentrified into gardens etc.

I would echo what someone said below about going up the rock rather than the Empire State.

Coney Island is worth the trip - if it's a clear day. The funfair will be closed, but it's still pretty cool.

Basically, get your tourist on! Be prepared to do a lot of walking. Ah, I am jealous! It's an amazing place - a true 24hr city.
