There was no option.

Using the information they had been given on the suspect (ie. that he could have a bomb under his coat), and considering that he had ignored police orders and ran away from them, there really was no option.

A plausible reason for him running when he was ordered to "stop or we'll shoot" could be that he didn't understand the order, as he was Brazilian and wouldn't necessarily understand English.
