Ryanair check in query

I thought I had checked in with Ryanair for both outward and return journey. I downloaded and printed off all boarding passes. I have not amended or looked at booking since I did it. I have just looked at my booking and it says I need to check in on the outward flight. The return says checked in. I have spoken to the Live Chat and they set outward not checked in and do it and discard the old boarding passes.
Anyone else had this problem?
I can't see how I printed out boarding passes without being checked in.
