See 19.7.3 I think it all hinges on whether you regard it as

Runs flowing from an overthrow or from an “incident” (ie the ball hitting Stokes) which occurred before the ball crossed the boundary.

I would accept that if it’s the former then if they hadn’t crossed its 5 not 6 but I think the interpretation was that the runs resulted from the ball hitting Stokes rather than an overthrow by the fielder.
