iPhone 4 to iPhone 5 - when you do a backup, it only backs up the stuff set to sync.

So basically transfer purchases, then do a backup, then set up your syncing setup and then do another backup which, depending on the aforementioned steps and what you have on your iPad, may or may not take longer.
