Went for part of our honeymoon a few weeks ago...

Get to Battery Park early and get tickets for Statue of Liberty and Ellis Island and try to be on the first ferry out. Fewer people and nicer experience.

Don't bother with Empire State Building, do the Top of the Rock instead. And I'd suggest the Sunrise and Sunset ticket to get up there twice, once in the morning when you will be one of the only people up there and once in the evening for the lights and the atmosphere (they have a bar and band up there).
