Basically, what you want to do is do a full sync backup of your phone. Then restore down to factory defaults - you'll get a "Restore and Update" option in iTunes, as long as it's already checked for new updates and found iOS4 ready to install, which will give you a fresh, unadulterated brand new iOS4 installation.

Then you just restore your backup over the top of that. Took me an hour or so (because after restoring the back-it has to resync all your music etc), which is far fewer than the several hours it took laddo in the office who just clicked the "Upgrade" button in iTunes.
