The goal stands and the players is sent off
Advantage is a spot decision. Once given, it's up to the attacking team to take advantage. They didn't then play continues until the next stoppage. In your case, a goal is scored by the opposition. At that stoppage, the referee then gives the second yellow and sends the player off.
