Neither is good, but the second is better than the first. It isn't true that the nominative should always be used after to be; the verb is copulative, so should link nouns of the same case.
Consider use like "woe is me". "Woe is I" sounds wrong; the "me" here is dative rather than accusative, and in the sense Dan is saying "here are our thoughts", "Jon and me" could be considered in that way too, though that might be a stretch I suppose.
