An actual pedometer, or just a GPS tracker?
RunKeeper is great for tracking GPS location and using that to determine distance, time, pace, etc
If you want an actual pedometer, it depends on the type of iPhone you've got. Only fairly recent ones have got the kind of motion sensor that can inform a pedometer app.
Personally, I'd recommend a fitbit, then you can use an iPhone to access the data from that. It means you don't have to have your phone on your person 100% of the time to track a day's activity.
