Best if you sort that before you hit the "rip" button
iTunes uses metadata from Gracenote if I recall correctly, which is dependent on millions of other people. People are idiots are so it's frequently wrong on at least a track or two or, in your case, the different discs have been set differently.
Now you'll have to edit the album titles yourself (I recommend giving both disks the same album title and set the disc number accordingly). You can edit more than one track at a time.
